Alliance Wars seem scary, but they are in fact the easiest part of the game. By participating in the war you will be helping the alliance and giving yourself some good loot at the end of the war.
During Preparation alliances will be assigning their defenses.
Every defensive position will offer buffs that go toward the center of the map until the center is reached. Once one of the defensive positions is cleared, all other positions going toward center in its path will lose the buff. Teams used on defense cannot be used to attack.
You should put your two best teams on the bottom of your defensive position. Defensive teams are used at least 4 times as often as attacking teams. Putting your two best teams on defense will give our alliance the best chance of winning the war.
Lower tier players should place their defenses on Cannons. Cannons are the least attractive structure to attack. You may wish to save your highest teams for your attacks, but placing your two best teams on the lowest two defender spots is preferable.
Mid tier players should focus on Cannons and Regional Towers. Regional Towers are the number 1 target in Alliance Wars. Fill up the base with your best teams.
Officers are players that have a minimum total power of 10 million points. These players have enough teams to adequately protect Regional and Pond Towers and still have enough teams to get all of their attacks in.

Bonus points: 62.5% of attacks

Attacks to clear: 16 - 25
Bonus points: 75% of attacks

Teams: 4 - 10
Attacks to clear: 24 - 50
Bonus points: 75% of attacks
Target: Officers
Teams: 6 - 15
Attacks to clear: 30 - 60
Bonus points: 110% of attacks
There are three rounds during the Invasion. At the beginning of each round you will be given thirteen to 15 attacks. After eight hours you will be given more attacks. The amount of attacks will reset for each round, so don't worry about using up all of your attacks and not having any for the next round.
It is better to make certain you win an attack than it is to attack a higher level defense.
In the War Store, you will now be able to purchase Attack Buffs to be used during the Invasion. Some of the buffs are better than others, but with diminishing returns it is best to keep all of these buffs close to the same level. Buffs travel through conduits from the ship in the center to all surrounding areas. To get points to use for the buffs attack War Coin Plunder in the Campaign.

Ship
Many players will put low level teams as the first few levels of defense and save big teams for the last two defenses. Since you cannot see teams until you are one away from them, it is impossible to know what you will be attacking at the bottom of a defense. It is better to attack a structure that you will know you will be able to clear than it is to attack a larger structure that we may not be able to clear.
At the end of the war, each alliance will be awarded with Special Boost Cubes and Pirate Tickets. The cubes can be used to buff your teams like the Core Cubes.
